Best to keep them upright. The less things touch, the less cross contamination. If you're concerned about things dropping in them while baking, you have too much dirt! Of course clean foil laid over them doesn't hurt once it's treated to the same alcohol pretreatment.

You can buy whatman filter disks in many sizes although they are designed to be used with a buchner filter. If you are attempting to save money I would suggest buying a buchner filter setup, a vacuum pump and some good .22 filter disks(whatman or millapore)
