weekness in part of my squat...box squats the answer?

ive been training,mostly doing the 5x5 for the last while,and while ive been getting great results in my strength i have noticed a couple of areas that need improvement.the main one being,i would estimate,the 10"-16" (ass of the floor)upward movement of my squat.
ive read briefly about box squats so gave them a try today,the box in question i would reckon was about 12" high.holy shit,i cant believe how week i actually am at that part of the movement.
my problem is how can i implement them into my routine(say the 5x5) and whats the rule of thumb for using them(ie,train them heavy,light...)
also any other excersises i can use to strengthen this part also.

are you doing any other quad / ham work afer the 5 x 5 Squats?

You could just use the box as assistance work for a few sets of 8-12 after the 5 x 5 on one day or you could slowly edge down the volume of full squats by a set or two a session (doing 3 x 5 full squat and 2-3 x 5 box squat each day) OR by dropping one of the 5 x 5 days (prolly the mdeium day) and replacing it with 5 x5 box squat off 12" box. Mind and keep the box squat light and work in to it slow over a month or so tho eh!
